Secondly, there has been some change to the configuration... Rather than a low gain overdrive feeding the distortion circuit, we reversed it- the distortion feeding into a low gain overdrive/booster. Sounds amazing!

Brilliant move to switch the order. That's a lot more like the real JCM 800 2204 that everyone loves - a few clipping diodes up front and the preamp can get the signal more distorted, in absolute terms, than the power amp (and diode+12AX7 distortion more resembles the type of distortions most easily achieved with pedals); feed that signal into the power amp and crank it up and then you start getting some of its creamier overdrive and overtones added. And a good overdrive can, with careful engineering, pull off a good power amp-like overdrive. So your final design, I think, is the best way to achieve the goal of having an analog "modeled" JCM800, but with more of everything available. I am impressed :)
